a) interrogative form: Are there flowers on the table?

negative form: There are not flowers on the table.

b) interrogative form: Is there a boy is front of my school?

negative form: There is not a boy in front of my school.

c) interrogative form: Are there many pens in my backpack?

negative form: There are not many pens in my backpack.

Você pode trocar IS NOT por ISN'T e ARE NOT por AREN'T.
