The phylum non-chordate whose some organisms that can fly is called the Arthropods, especificaly the group Hexapoda, that includes the flying insects like the butterflies and bees.

The Arthopoda is a taxon whose members have an exoskeleton, articulated limbs and pass through a process called molting. In Arthopods we can find a group called Hexapoda whose few members (insects) have structures like wings and can fly. The main examples are some ants, bees, butterflies and beetles.
